I had recently replaced my engine with a reman one and I have ran into some issue. When installed it took several tries to attempt to fire then some more to start. After starting went into engine reduce power and it would start fine and idle fine for a few seconds then it would idle rough and sometimes die it will act like nothing is wrong and the it will have trouble starting.

Pulled these codes but did a few test and replaced some thing and still have the codes any ideas

Time for a shop manual so you can drill down through the codes to see what causes what. Manual gives things to check for each code and you have a lot.
Since you did an engine change tons of stuff has been disturbed.
